DesignSignatures: a tool for designing primers that yields amplicons with distinct signatures
نویسندگان
چکیده
UNLABELLED For numerous experimental applications, PCR primers must be designed to efficiently amplify a set of homologous DNA sequences while giving rise to amplicons with maximally diverse signatures. We developed DesignSignatures to automate the process of designing primers for high-resolution melting (HRM), fragment length polymorphism (FLP) and sequencing experiments. The program also finds the best restriction enzyme to further diversify HRM or FLP signatures. This enables efficient comparison across many experimental designs in order to maximize signature diversity. AVAILABILITY AND IMPLEMENTATION DesignSignatures is accessible as a web tool at www.DECIPHER.cee.wisc.edu, or as part of the DECIPHER open source software package for R available from BioConductor. Better primer design for metagenomics applications by increasing taxonomic distinguishability
Current methods of understanding microbiome composition and structure rely on accurately estimating the number of distinct species and their relative abundance. Most of these methods require an efficient PCR whose forward and reverse primers bind well to the same, large number of identifiable species, and produce amplicons that are unique. It is therefore not surprising that currently used univ...
متن کاملDesigning Of Degenerate Primers-Based Polymerase Chain Reaction (PCR) For Amplification Of WD40 Repeat-Containing Proteins Using Local Allignment Search Method
Degenerate primers-based polymerase chain reaction (PCR) are commonly used for isolation of unidentified gene sequences in related organisms. For designing the degenerate primers, we propose the use of local alignment search method for searching the conserved regions long enough to design an acceptable primer pair. To test this method, a WD40 repeat-containing domain protein from Beauveria bass...
متن کاملCapillary electrophoresis as a tool for optimization of multiplex PCR reactions.
Copying multiple regions of a DNA molecule is routinely performed today using the polymerase chain reaction (PCR) in a process commonly referred to as multiplex PCR. The development of a multiplex PCR reaction involves designing primer sets and examining various combinations of those primer sets and different reaction components and/or thermal cycling conditions. The process of optimizing a mul...
متن کاملGenotypic Characterization of Avian Escherichia coli by Random Amplification of Polymorphic DNA
Fifteen serotypes of E. coli isolated from poultry were subjected to RAPD-PCR using eight oligonucleotide random primers. Amplification with each of the primers resulted in generation of different DNA fingerprinting profile with varied number of bands. Dendrogram based generation of clustering of E. coli serotypes showed two major clusters. The polymorphic amplicons served as markers for E. col...
متن کاملMultiplex Degenerate Primer Design for Targeted Whole Genome Amplification of Many Viral Genomes
Background. Targeted enrichment improves coverage of highly mutable viruses at low concentration in complex samples. Degenerate primers that anneal to conserved regions can facilitate amplification of divergent, low concentration variants, even when the strain present is unknown. Results. A tool for designing multiplex sets of degenerate sequencing primers to tile overlapping amplicons across m...
